In the Great Lakes, it's not so much as where as it it 'when'. Usually you want to shoot before the algae bloom in the late spring or early summer. The algae cuts visibility and makes things even more green. Shoot closer to the surface if possible.
As to where, the wrecks on the Great Lakes are always good, but you need a boat to get to them most of the time. See Dennis Mullen's Gallery of photos to get an idea of really good freshwater photography.
